http://meld.sourceforge.net/ looks like a fully developed diff program (unfortunately in pygtk) but looks like it contains some good ideas.

This commercial tool: http://www.elliecomputing.com/products/merge_overview.asp seems to have a lot of features as well, but obviously no source code...
